Noob Questions.

1. Will I lose my Luma 8.1.1 + B9S and games if I system format? I'm on 11.5 will update to 11.6 if there are many reports that it is safe to update.

2. Does system format unlinks NNID? I am using EmuNAND which is 11.5 and has a NNID but my sysNAND 9.2 has none.

3. Is it safe to transfer EmuNAND to sysNAND?

1. No, formatting cannot remove Boot9Strap. Ever. It's 100% safe to update to 11.6 when using Luma 8.1.1+B9S.
2. No, a system format may remove the NNID from being linked to the console, but not the Nintendo server. Only ONE NNID can be associated with a console at one time, regardless if it's being used or not. After formatting, you'd be able to re-link your NNID through sysNAND.
3. Yes, it's 100% safe to transfer them. The emuNAND is for all intents and purposes a 1:1 copy of you sysNAND. Your console only has ONE true NAND.

You misunderstand, I mean it your EMUNAND is an exact replica of your sysNAND (other than changes you've made to it since you created it). You won't have a "double NAND" as you make it seem, you will restore your emuNAND AS sysNAND so it will replace it, not copy over. Then you can remove the entire emunand partition from the SD card to get that 2GB back. Basically when you're done, your storage will be more than it was when you had an emunand, not less. The 60GB you refer to are stored on the SD card and has nothing to do with the NAND itself, the NAND is only about 900-1200MB depending on your console.

If you format your console with system settings and your SD card inserted, it will be formatted and only then will you be required to copy over a 60GB backup.

If you already have CFW an emuNAND is obsolete. The only reason they were preferred prior was because of MSET/Menuhacks that would be overwritten when updating the console regularly. Since A9LH, and Luma with it's firm protection this hasn't been an issue so the emuNAND is only taking up unnecessary space on your card. You don't need it, at all.

So, I followed the guides on 3dsguides, updated the FW to the latest available and installed latest Luma Godmode etc etc. but I have to admit it was not hard but also I did it pretty mechanically and I still have a tons of doubts. Top of mind I still have these questions:
  1. What are .cia files?
  2. whats is FBI? What do I do with it?
  3. Homebrew launcher which one do I need? Or which one are useful? Also when I use an homebrew can I have the connection on? Is there any risk? How are they displayed?
  4. How can I use my R4I with NDS games without being spotted? How is it displayed by nintendo? Now it appears like a spongebob game, is it ok?
  5. Can I use 3ds cheats for Pokemon? If so how?
  6. As I will not have anymore a way to plug my sd card in a pc (been using my dad laptop till now but I will be going back to France tonight) can I create a FTP to pass files between 3ds and pc? If so how?
  7. I dumped to game that I have (1 at a time as I only have a 4gb SD). Now that they are both on my laptop, in which folder do I have to put them to install them on the 3ds? Also when I want to disinstall one to put the other, how should I do it not to loose all the save files?
  8. Can I import a savefile from citra to 3ds?
  9. How does it work with Eshop games? and GBAVC? Once I remove them and put them on my laptop, in which folder should I put them back? How are they displayed to make sure Nintendo does not know they are backup?

1. Cia files are installable titles like games
2. FBI is used to install cias
3. If you want to be extremely sure to not get banned you can disable wifi when using unofficial apps like FBI, but I don't think it's necessary. I've been using them with wifi on for over 6 months now and haven't got banned
4. The r4i will be fine. Nintendo can't detect it.
5. If you want to edit pokemon, I recommend pksm. For other kinds of cheats you can use NTR cfw and try to find an NTR plugin for that Pokemon game.
6. You can use ftpdb (you can install it easily by going to FBI -> TitleDB
7. You can put the game's cia anywhere on your sd card like the /cias folder and install and delete cia with FBI. To remove it and keep save data backup the save with JKSM (again TitleDB) and delete it from 3ds data management
8. You can use JKSM with citra saves too
eShop games are the same as backup games.
9. eShop games are the same as backups
10. You can use the eShop
11. Don't play games online before they're released.

1. Files that can be installed on the 3DS so they show up as icons on the home menu
2. Use it to install cia files and other things
3. You can have the internet connected using the homebrew launcher. Not sure what you mean by "which one".
4. Nothing bad can happen using a DS flashcart so don't worry about it
5. Yes. You can use NTR or save editing
6. You can use microSD management in System Settings if you have a new 3DS or you can install it separately on an old 3DS
7. Install with FBI, you can put it anywhere on the SD card and delete it after the install. If you install the same game that you already have, it will delete you save file. Use JKSM to back up your save files.
8. Don't know
9. Don't understand the question
10. Use the eShop as normal, the one in the homebrew launcher won't work
11. Not that I can think of

TitleDB is the menu in FBI from which you can install titles without having to download them first. JKSM is a save file manager. It can be installed from FBI TitleDB. You can delete cia after installing the game. You can delete files with FBI or GodMode9 (hold start on boot)
