Hi, I decided to post here before creating a new thread. My problem is as follows:
I was trying to update pokemon moon and I kept getting and 009-4079 error, and I read that a SD card format would fix it.
I did a back up of my sd card, formatted the sd card, transferred everything back to the sd card. Now My home menu is missing a lot of icons, data managment shows some of the files like luma3ds updater, tiksweep, jksm and so on are still in the SD card, but some games I previously downloaded are lost. I know I must have done something wrong, but dont know how to fix it.
Is it possible to get everything back the way it was? Is there a way to remove everything and leave it with just the essentials, (luma, B9l, fbi, homebrew launder, etc.)?

Update: Just in case someone else finds this useful, I was able to fix my problem; albeit I lost some of my downloaded games and save data.
I tried to update my copy of pokemon moon again and found the 007-0200 error. I opened data management and deleted all the files that had (?) on them. Restarted my 3ds and everything was back to normal. I lost some games like Yoshi wally world that I had installed thru freeshop, but all the games I has installed thru eShop stayed like my copy of Pokemon X.
