Alright, this is really weird and scary.

I was trying to avoid updating my o3DS (which is on 11.3) to 11.4 using ctr-httpwn_v1.2. So when I just finished loading the .3dsx file into my SD card, I booted up my 3DS into Luma3DS. But it strangely took me back to my sysNand.

This was weird because I used my emuNand to play TriForce Heroes the day before. After several failed trails and errors and switching up Luma's settings, I decided to switch to Cakesfw as a desperate attempt, and when it said no emuNand was found, I knew I screwed up something.

So can someone lead me in the right direction to retrieving my emuNand again? With all my saved data, and without having to go to the huge pain that was installing it in the first place. Thank you. :(

UPDATE: After a whole day of resetting up EmuNAND, I managed to finally get it working.
But there's still one problem, all my saves for my games have reset. I didn't delete any files in my Nintendo 3DS folder at all if that affects it. Does anyone know a fix?

First things first. Are you currently on 11.3 or 11.4? I think that you are on 11.4 but I can't quite make it out.

sysNAND firmware is 9.2 and I'm using menuhax to get into the homebrew menu to launch Luma3DS from there.
Try deleting your config file and redoing them. There's been a lot of changes between 6 and 7

Did you clone your sysNAND to emuNAND again? If so, that's probably why. Are your games still there?

Well I used EmuNAND9 and did the complete EmuNAND setup so...no. I have no games in my SysNAND, so I assumed cloning it would be a waste of time. Also my games aren't there in my EmuNAND, I had to use freeshop to retrieve some them back.

Is your SD Card write protected
No

No
Complete emuNAND setup does clone your sysNAND. Your saves are permanently gone once you reinstall the games through freeshop, unless you have a SD card backup. Reinstalling the tickets with tikShop should recover your games and saves as long as you haven't already reinstalled the games, as that deletes the save files.

Ok um, I only reinstalled about half through freeshop, and I do have back ups of my SD cards, but I did unlink my NANDs. :(
I don't really mind any of games starting over, except ALBW, because I search high and low for a save editor for that game, but nothing came up. So do know any other ways of retrieving saves?

The encryption keys for your saves were lost once you overwrote your emuNAND. The backups will do you no good, the encryption can't be bruteforced.

Just checking, did you make a backup of your emuNAND before you set it up again, thereby overwriting it? Because if you did, you could restore it, and the files from your SD card backup would work again.
No, I didn't. I figured it was lost so backing it up to a file seemed kind of useless at the time...
