In that case it's possible your Windows installation has a problem.
Try running
sfc /scannow
in an elevated prompt and see how it goes.

can I install Xenoblade Chronicles X in parts without experiencing any issues? For example, can I install the game (22GB's) first, then delete the game off my SD card to make room and then install the remaining updates and dlc's (11GB's) later? If so, will this cause any issues for my Wii U? Will I be able to play the game and it's dlc's like normal?
Yes, just be sure that you pick the same destination (system storage or USB) as you install all three parts.
Second, I think I read somewhere on this thread, or perhaps it was a different thread, that any game with dlc's must remain on the external drive and that they shouldn't be moved to the Wii U drive. Can anyone confirm/clarify this?
No, the requirement is that you install the update and DLC to the same destination as the game. (You can move the game, update and DLC together as a unit with Data Management if you feel like it.)
can I also download and install any 3DS games not on the VC or eShop? I noticed that this program gives you the option of inputting both Wii U and 3DS title keys, so I was wondering if I can get games from the 3DS portion of the program and then install them onto my Wii U and run them without any issues.
No, the real 3DS titles (as opposed to the Wii U VC titles that originated on 3DS) are there so people can use them on a 3DS, similarly to how you use Wii U titles on your Wii U.

First, while my 32GB SD hard has more than enough space for about 99% of the games found on the program, there is one game in particular that I may have trouble with (some of you may already know what game I am referring to). Xenoblade Chronicles X requires a total space of ~32 GB's (game + updates + dlc's). I can only use 29.7GB's from my 32GB SD card so there's no way I can transfer Xenoblade Chronicles X all at once. My question is, without having to buy a bigger SD card (as it appears 32GB's is sufficient with the exception of this one situation), can I install Xenoblade Chronicles X in parts without experiencing any issues? nexusmtz already answered you but I wanted to recommend the order:
  1. main game
  2. update
  3. dlc
Install it this way. You don't need to start the game between the installations. I would even avoid it.
But technically there's no difference in these two steps:
  1. run WUP installer > install game > install update
  2. run WUP installer > install game > quit WUP installer > do something to your SD > run WUP installer > install update

I'm super paranoid about bricking my Wii U (I've only had it for like 2 weeks now) so I just wanted to make sure I understood everything before doing anything else. I'm still doing some research to see what I can and can't do with my modded Wii U, so I appreciate the help from you guys in making my research a little easier.

First, thanks for this amazing program!!

Second, i downloaded mario kart 8, and i didnt get prompted to download updates or dlc. When i start it up on the wii u, it says preparing for updates, and then the server is busy, start without updating?
How do i go about downloading just the updates and dlc?

And one more thing (sorry, total noob here) can i run the game (installed on my usb stick) without the sd card in the wii u?

Hit the Add Update / Add DLC buttons that are right next to the Get It button, then hit Download Game(s). Be sure to install the update and DLC to the same location (system storage or USB) that you installed the game to.

Yes, but you might need the SD for other things, like Homebrew Launcher or Mocha/Simple Signature Patcher.

Alright I'm not really sure what's causing your issue then. In any case I'll modify the app so hopefully the error won't block the app but you won't be able to see the progress in the taskbar since this component appears to be the issue.

Yup,sigpatch is required to launch it but nothing bad will happen if you don't have it, it will just show an error

It is kinda strange but it shows up at around 800-900mb but it only downloads like 1mb of data (prob the previous DLC instead)
Hmm maybe it's cached on a server because I have tried from my end with both USA and EUR and it appears to work. The only thing is that it may display a wrong ETA the first time since it will compute that from the old tmd but it will get overwritten in the process anyway so it should work as intended.

There are basically two installers out there, one being the discontinued clickonce and the other one is custom-made.
That said they both install the same application and will both keep it updated.
So if the default installer does not work, you can use the clickonce one :

Yup, the app is not signed (it's very expensive) so that's why I coded my own installer to avoid this. But it's still safe to use :)
