Yes, there are titles you can't install with a 16GB card. Regarding using HDD, what does 'install directly to a HDD' mean? You could use it as both a source and destination (obviously, that's what eShop does), it's just that the utilities were created before we had easier access to the file system. You can currently ftp a title's files to a temp directory on USB, then install it with a modified wupclient.py or the sysconfig utility, but nobody has made it easy.
Your other option would be to set up Mocha FAT32 development version and put your install files on a FAT32 drive, but the current limitation there is that you can only install to sysNAND. (You can move the installed title(s) to your WiiU-formatted USB drive after the fact, but you're basically turning your SD space problem (which you could fix with a larger SD) into a sysNAND space problem (which you can't expand.)
Adding the capability to source from USB kind of comes down to motivation. It's likely that a developer thinks that their time is better spent on things that can't be solved by simply having a larger SD card. Nearly everyone likes having options though, so you might see it someday.

I copy to SD card with Wii U USB Helper, but when I try to install the game with WUP Installer - Mod Y, I don't see any folders for it to install the game from. The game is definitely in the correct folder on my SD card. Anyone know what I'm doing wrong?
Make sure you don't have any files in sd:/install, including hidden files. If that doesn't help, try using WUP Installer GX2 (or the non-channel version of GX2)
YES! Thank you! A guide I followed had me put some files in the install folder. I removed those, and now I see the folder to install! Thanks so much! For some reason I was thinking I could play the game off my SD card. So I need to install the game either to the Wii U's system memory, or USB storage huh. (I guess that means flash drive or external hard drive, for USB storage) No way to play it off the SD card? I bought a 124gb SD card :*( lol. Thanks.
Correct, the WiiU doesn't natively run games from SD. There's Loadiine GX2, of course, but that's based on redirection of each file. Having a large SD is still useful though, since it will let you put several installs on the SD and WUPInstall them in one shot and you can step away (work/school/overnight) while it runs all the installs onto your large WiiU-formatted USB drive.
Please ask the guide's author to clarify the steps you followed so others don't have this same problem.
Does anyone know the turn around for game updates being pushed to the Wii U USB Helper? For example, minecraft was updated the other day and the helper still has v304 as the latest. Not a big deal, just curious.

This software looks really useful and great but I still hesitate to use it: is it really legal to use Nintendo Servers to such purposes (even if you already own the game you want to download/it's a free content) since we use these without using a Nintendo device?
