Hacking I finally got an R4i Flashcard...... Now what?

Hmm, that's odd. Did you check the save type? I have it set to .nds.sav but that's not necessary. What you could do is use an emulator to create a (dummy) save file for each game then put that save onto the game card. I haven't had any problems with saving but that seems like something that shouldn't happen. I don't know what could be going wrong, to be honest. It sounds like it could be a write permissions problem. Perhaps try formatting the card again. I'll look into it more and see if I can find another answer.
Okay, well i have some "save states" from a game i have (Nanashi no game, Highly recommend) but i don't know where to put it on my flash card.
However if the save format is not correct, how do i make a proper save on Desmume and put it on the MSD card?

Load that save states on Desmume, save a game in normal way, export it to raw (.sav) format.
This save file should be able to use on almost flash card, but if it won't load, try convert that raw save here: http://www.shunyweb.info/convert.php

when you say, "in a normal" way, what do you mean? I can select a save file from the game im playing but i don't see an option in the Desmume settings to export a save.

The option name is Export Backup Memory.

The saves will be in the same folder(s) as the roms. So if you are playing Pokemon Black you will have "Pokemon Black.nds" and Pokemon Black.sav(.nds.sav)
