I don't completely know what I'm doing so hopefully someone could help me out here.

This is the root of the card.

The "3ds" folder has all of the following. Are there any that I need to keep?

The only thing here I use is "ctr-httpwn" to bypass firmware updates. I don't use any other homebrew from here except that ROMs folder. Can I just delete the rest?

And finally, the "files9" folder. What do I need to keep from here?

Any help would be appreciated.

I did refer to the guide before I made the thread, but there's a few files on there that looked important that I wasnt sure if I needed.

If you see the first image, I have a arm9loaderhax.bin that I know I need to keep. But what about the "bak" file? or arm9.bin and arm11.bin?
And also, the "3ds" folder has all those homebrews like the various exploits and installers. If I have CFW installed, do I still need these?

http://3ds.guide isnt completely clear about these.

The "bak" file is the backup payload Luma makes when you update it. You can delete arm9.bin and arm11.bin. I believe anything in the 3ds folder pertains to the HBL so you can delete if you wanted, nothing in there is what makes the console function with A9LH.

Late reply, but since I've thoroughly looked into this (because I'm a bit OCD about having clean systems), I want to mention that technically the only thing you really need to boot a system on A9LH + Luma is Luma's arm9loaderhax.bin on SD root.
When you boot and set up your Luma settings the /luma/ folder including the config.bin will be created automatically. While optional, I definitely recommend having a /payloads/ folder inside /luma/ with useful payloads like GodMode/Hourglass/Decrypt9 or whatever you want to use.
The /Nintendo 3DS/ folder will also be created automatically, this is where all your installed games and saves are stored.
Anything else isn't needed and simply depends on what other stuff you want to use.

Important note: If there's a /files9/ folder on SD root including a NAND backup (usually NANDmin.bin), never delete this file. Copy it to some (better multiple) safe locations like your external drive/PC/cloud storage. It can be vital in case something happens to your 3DS, but there's no point in keeping it on your SD card.
