If you buy the game, you can add it by going to the 3ds titlekeys site (Google it), and there's some instructions there for dumping your dectitlekeys file and uploading it to the database. You can also search the database to see what is available.
Edit: I hadn't read your post properly sorry! FreeShop and tikShop get their data from the same place as each other so they shouldn't be out of sync (if anything, freeShop should have less available since it relies on the icon cache). Are you sure that you aren't just seeing games from a different region on freeShop? You'll only see stuff from your own region on the eShop.

The game im looking for is Animal Crossing™: New Leaf, which is on the page you send me, as well in freeshop, but still ask me to buy it, im in USA region in 3dstittlekey page it shows have both EUR and USA versions, tried downloading the ticket from QR code in FBI and installing it, but still eshop wont give me the option to re-download, tried re-opening the app but say im missing 0 tickets

Try deleting the ticket in FBI then run tikShop again, or scan the QR code. Maybe the ticket you have is corrupted.

Question, does this 'Update' Tickets and the like in case you already had them?
Like case in point DLC for Smash for 3DS. I already owned one DLC before I got into CFW land, so when I use Freeshop to uninstall/reinstall the DLC, it only stays as long as I don't use the eShop, as somehow it's able to detect that the titlekey doesn't quite match up with what I 'should' have.
Has there ever been a work around with this? Or is this just going to be a thing I'll have to get used towards?

There is any way to install a game using a already installed folder from another console?

Ticket + installed folder without downloading or install everything again?

I was thiking something easy. Install all my 3DS games. And keep only installed folder. So i could install and use then just installing a ticket another console.

Nope, installations are encrypted per console, the files can't work on another console without a system transfer.

I was thinking was possible like wii u do by just copying decrypted files to src folder.

Aw crap I thought this was a tik manager... Upon opening I now have full access to all e shop games free of charge, now I feel pretty guilty :/
and using fbi to uninstall each one would take forever so I guess as to keep a clean moral ill uninstall them as I buy new games. Now hopefully nintendo doesn't cross check with my serial then I CANT buy ANYTHING from the e shop...

Use tikSweep to get rid of the unused tickets.

im picking up a new 3ds xl and on my current 3ds xl i have all stuff saved from freeshop including my saves, i can move saves with jksm, but i dont want to have to redownload all my games? however when getting them through freeshop there is like zero risk of ban? why is this risky as stated in the topic? should i just redownload them all and import save instead?

If you do a system transfer, the game installation data gets converted for the target console, then all you have to do is install the tickets and they'll appear.

I currently have a 128gb sd full of games. I plan to CFW the new console and just pop the SD in there. So in this case what would you recommend.

You will have to install a9lh on the other console, then do a system transfer & reinstall tickets if you want the games to show up on the other console.

Yes that's my plan. However this topic front post says blah blah ban. Does this software install different tickets then what freeshop does ? A small people don't get banned for freeshop

No bans. Just don't install games before their release date or cheat in them. This program only installs things that get installed anyway when you install a cia.

ok, so my steps would be.. cfw this console, remove my SD card, install tikshop, and jksm, and transfer ID, load up tikshop, inject stuff back in, then load games and close, then use jksm and inject saves.?
