I cleared my TTMenu folders, and added games to TWLoader. However, I have some emulators on my home menu (just so I don't have to go to a different place for emulators,) and those won't run. They (instead) will load the last game I loaded in TWLoader...Are you trying to run "Add Games" or a game?

Unless of course the INI has broken permissions or something. This isn't likely, but all possibilities should be covered. Note that the 3DS follows the UNIX standard for file permissions, so Windows (NTFS) permissions don't carry over.
