Thanks for the help guys!
One more thing. For the best possible compatibility and stability, should I be using the regular SNES9X, or the "2010" version?
I use Snes9x 2010 because the normal Snes9x doesn't run one of the BS Zelda games, while the 2010 core does flawlessly.
Out of that I don't think there is any major difference.

Snes9x 1.53 uses more accurate emulation and is less "hacky" than 2010, that might be why it breaks the game, Snes9x 1.54 I think fixes some of the BS Satellaview games, but that hasn't been ported to Libretro yet.

for normal games i prefer accurate emulation but if a hack requires an older version ill switch to an older emulator.

2010 is great as it is. BS Zelda FTW
It breaks mode 7 and a few other things in FF6, such as missing color gradient in menus (shop, new game menu, etc), I just like using Snes9x 1.53 because knowing it uses less hacks, but runs full speed, etc. Because it uses speed hacks and uses less accurate emulation, that's all, for special cases like BSX games, yes, other than that, 2010 has no advantage over 1.53.

Well seeing how 90% of my SNES library is made up of hacks, the choice is clear for me :D

I can load ROM hacks fine on 1.53, just not BS-X games; FF6 uncensored, Chrono Trigger Dr. L translation, oh and FWIW, BS Chrono Trigger Music Library doesn't work on 2010, but on 1.53 :P Believe me, I tried, 2010 crashes the Wii U, 1.53 loads it fine, so that's a plus for me.

that BS-X games might be hackable to work if you know how to merge the bs-x bios to the rom... but i don't have a wii(u) to test if it works there, then again the patch works for my pc version

I'm just saying, Chrono Trigger Music Library works on 1.53, but spits out DSI errors on 2010. You don't need a BIOS for that ROM.
just saying on pc i've got the same kind of problem as you described untill i hacked myself a BS-X bios patch... i did not yet passed the famicom special games though, should just be a header i think...
