I can confirm that you will not be ban, online system will check if pokemon is legal and that's all.
How many time have I connected online and the game told me: uuuuuurduuuur that mon is not legal, you miscalculated EV. And I'm still fine.

As long as you set everything right in pkhex, then no they cannot. I just use serebii, and youtube for the met location and level.

The new PKHex also (mostly) tells us what moves are legal and changes at different levels. And of course i use smogon as well.

edit: also reroll PID and encryption constant. make sure the iv's and ev's are correct and sometimes the poke ball. and the abilities and bam

just complete the dex with endless masterball. it is enjoyable to complate. and gen your exclusive mons with pkhex then trade it with other exclusives. it is easy to have and manipulate the all legit pokemon with pkhex.
