So I have some games I've been playing on VBA, and I want to put them on my 3DS because I don't want to be in front of my computer to play it, but I don't want to start over. Is there any way to do this?

When I try to inject the .sav file it says:

Selected: [GBA VC Save Inject]
Encrypting & Injecting GBA VC Save...
No usuable file found
GBA VC Save Inject: failed!

what game are you trying to inject. Try dumping the save file from the 3ds and check if the two file sizes match.

I don't know if it has support, but it's a Pokemon rom hack.

If it's a pokemon game chances are your vba defaults to save size of 128kb. load up your game on vba then goto: options->emulator->savetype, then change the save to 64kb flash.
save your game on vba then try injecting the new save file.

For some odd reason, when I attempt to save the game, I get an error. I'll try a different emulator and see if it works then.
