So I've re-done everything and still get the original issue. Only a few games work and the rest give white screens.

All that's left that I can think of is that maybe, somehow, the ROMs themselves are bad? I don't understand how I could have so many "dirty" ROMs, but I can't think of any other reason why some games work perfectly fine and others don't.

The .DAT files being corrupted is the only thing I can think of.

I don't understand why, though, especially since I've remade them all at least twice. And it's always the same games that work/don't work, and for all the titles with red TIDs I've made sure to shuffle them so I'm using ones from the whitelist.

However, I am using the windows version. Should I maybe try using the java executable instead?

Do they work in NO$GBA? My saves work in both DSTWO and R4i-SDHC 3DS.

I tested with no$gba and it turns out that my saves work fine! it's a really dumb mistake but the two games I tried had empty saves and I didn't realize I'd copied the wrong ones - I tried again with correct saves and they worked perfectly.

Not sure if I'm doing this wrong, but whenever I used 3DSForwarder I get nds files instead of cia files o_o
EDIT: I was doing it wrong. I wasn't setting the directory for it. This is going to take a while xD I have about 100 games to go through.

--------------------- MERGED ---------------------------

So. When I'm launching my CIAs I'm getting a white screen with a red box on the top screen. In the box it has a question mark then it says MENU underneath it

So I re-did everything using the java executable and also re-formatted the microSD card again just to be safe. Still the same problems. :(
What happens if the .DAT files aren't in your card?

So you know, the DSiWare limit is 40 games.
And the MENU screen means that the .DAT files aren't in your card.

It didn't work :/ I tried loading new super mario brothers and it got past the NINTENDO logo screen and then gave me a black screen.
You're using YSMenu from the pack, right? It should work, unless your ROM is corrupted.

Is there a way to make DAT files edit the last four lines of existing YSMenu.ini file (so we can have proper theming/correct strings)?
You mean showing proper text, like "Create SAV file?"?

Yes. I did some experiment and you can use the actual YSmenu.ini and simply add AUTO_BOOT to the end of the file, and it'll work.

EDIT: The full ysmenu.ini is about 17kb, so the dat files won't be too bloated even if you re-write the whole thing.
