You need the salt_sploit_installer folder in your 3ds folder on your sd as well as the two vhax_installer files in the root of the 3ds folder.

What I don't get is that Nintendo leaves their own hacked games up and just pull 3rd parties, and especially "nindies", lol.

The only things I can think of are:
1. Probably more money to be lost and possibly greater damage to PR if they were to take full-priced first/second-party games off the eShop temporarily.
2. Games like VVVVVV are cheaper and hence more accessible, giving them more reason to be fixed.
3. If they were to fix the exploit in how OoT3D handles saves in an update it could affect compatibility with previous-version saves, and it would/might be difficult to do the 'you need the latest system update to play this game' à la Ironfall, given that OoT3D and PSMD are predominately cart-based games.

I installed it a short while ago after installing loads of tickets using FunKeyCIA. I actually love this game and want to support Nicalis by buying it properly. How do I get rid of the fake ticket so I can buy it from the eShop? And also save my save? (I can probably just use JK save manager right, never tried it but it gets mentioned a lot).
You should be able to use FBI 2.x to delete the ticket from the ticket submenu (look up your game's title ID on 3dsdb). I would guess you can purchase the game after that, but I can't speak from experience here.
To keep your save, use JK's manager or SaveDataFiler.

Homebrew Launcher Loader Hax , Super Mystery CHunk Hax, Ocarina Of Time Hax, Cubic Ninja Hax. Tried them all. No success.
That is very strange. Virtually the only thing that I can think of is that your installed VVVVVV (from a .cia, I imagine) for some reason doesn't have a titleid of either 000400000007FD00 or 0004000000096100, and hence the installer isn't able to find it.
Maybe if you use emu/RedNAND then it might be looking at only either that or sysNAND when you've got VVVVVV on the other one.
Does this only happen on that one 3DS?

I'm one of those people who is questioning the point since you need another exploit anyways.
Does using this exploit allow you to, let's say you used SSB to exploit originally, play SSB and make it so you can clear the savegame on THAT and then just use VVVVVV as your exploit?
Just wondering. If that's not the case that's kinda cruddy although props to the creator for the hard work and time put in.

Still handy - VVVVVV will always be on your 3DS, and you won't have to worry about carrying a Cubic Ninja cartridge with you. But you're planning to downgrade, so you'll be able to install the homebrew launcher CIA and not have to pay for VVVVVV.
