So I plan on buying a 10.3 n3ds xl and want to downgrade it to 9.2 so I can put reiNand on it. Can I just downgrade with the 9.2 N3ds updates or I need to put the 2 missing files from 03ds?
It's actually 4 files and you can do it either way. I would suggest using a 9.2 N3DS package from that iso site to downgrade, then using the downgrade checker tool in this thread to check for any titles that were left. If everything went smoothly you should see at most 5 titles show up in the log it generates, maybe less if the dude who maintains the update/downgrade packs has finally added the extra titles. One will be the amiibo settings and can either be deleted with fbi (or just left alone tbh), and the others can be gotten from a 9.2 O3DS pack. Just place the titles it lists in sd:\updates\ and run sysupdater.
If you want you can post the log here and I will verify if the titles in question can be gotten from the O3DS pack. I don't know if it matters, but since you are downgrading you press downgrade.
Although I didn't experience any werid behavior after downgrading my N3DS from 9.9 to 9.2, I ran the check.
Only got the DSP and GPIO mismatch. After manually downgrading with the files from O3DS there are no more mismatches.
Also, everything is working fine afterwards.

Yep, just those 4 files. Honestly it is unknown exactly what errors might be caused by leaving those four files, but two of them are system modules and one handles some sort of I/O process, so I would just downgrade them to be safe.

sysupdater only causes bricks with GW when you use it to try and update sysnand while in gw or classic mode when performing a full downgrade/update. The same happens with rxTools in rxmode. This has to do with gateway (and rxMode) using firmlaunch to load a firmware binary from the sd card, and in the process prevents the system from read/writing to the firm0/firm1 partitions of the nand chip. So when you update while in sysnand with gateway (or rxMode), the new native_firm does not get written to the firm0/firm1 partitions and the updated system titles then cannot launch because they fail the firm check. This would happen even if you used system settings to update sysnand while in GW Mode or Classic Mode (or rxMode with rxTools). Traditionally to avoid this if you needed to use sysypdater with sysnand you would load it with miniPasta.
That said since you are only installing 4 titles, and none of them are a native_firm, you are PROBABLY fine. I would still just either load sysupdater with miniPasta though (or just use the .3dsx version you used to downgrade, it should still work).
I would make a nand backup of your 9.2 sysnand before doing anything, just to be safe.
For a while after the downgrade process was announced there were a LOT of weird random issues people were reporting/complaining about after trying to use cfw on a downgraded system. Things like the 3d not working at (like the known bug but with sleep mode not fixing it), certain keys not working on the home menu but working in games/apps, being unable to install unsigned titles after the downgrade or being completely unable to install/setup CFW. I realized early on that the N3DS SOAP replies had culled a lot of titles with the assumption that any title not updated since 7.x was preinstalled as if on a 1.0 O3DS system. So I wondered exactly how many titles were being left in an updated state as a result of this and decided to start compiling complete lists of installed titles on a factory 9.0 system (since 9.2 is just two titles different and my N3DS came with 9.0 making it easy to work with on my end).
Another awesome dude took it a step further and used those lists to make a tool to check the system for any titles that did not get downgraded.
Yes indeed, I took the risk as it made sense. I put devmenu_2x.3ds on the GW card, booted in GW mode to sysnand and installed the 4 CIAs with devmenu_2x from there. Happy to report it worked just fine (also deleted the amiibo settings with FBI while I was at it).
Ok now maybe this is a placebo effect, but it seems to me the apps are launching a bit faster now (time on the 3DS boot logo decreased) !?

Well it says you are missing 132 titles, and the total number of installed system titles on a 9.2 N3DS system is 132. In other words it is saying your NAND is missing EVERY title. Sounds to me like the checker is not working right, possibly because it isn't getting the permissions it needs to run properly.
Until you can figure out why that is happening it will be very hard to pinpoint where your button issue is coming from.
If I had to take a guess though, it would be that something went wrong with the downgrade.

I believe im in some sort of frankenfirmware still, I just did a regular system update, that took about 2 seconds to complete. That should'nt be right going from 9.2 to 10.5
I have yet to see any1 say thay have a complete clean downgrader check.I ran that and about 10 files said it was mismatch even thou i have emunand and everything working great.
