The emulator itself crashes when playing any games, (for so far i tested) the freezes are rondom. They simply crash either in a few seconds, or 20 minutes can pass and ze crash.

On a n3ds yes but the o3ds seems to have a bit of a speed issue with the emulator. There are some patches for games that can up the speed, but i am not sure if the pokemon games have any.

Since it is written on C, it is possible but it will take some time. Because it is still in early alpha with nightly builds, coming at a decent pace for so far i have seen on the website.

There is an idle loop (speedhack) for PKMN FR/LG. Maybe you will get full speed with the patched rom. I haven't tested it yet.

alpha 1 is working but i've also put the version 0.3 in my SD card but the homebrew launcher doesnt show the mGBA 0.3 vesion...

That's below Development downloads, and is the one built from the latest source. The "official" 3DS version is still alpha 1: https://mgba.io/2015/08/30/mgba-for-3ds-wii-vita/is this not the 0.3 build fo 3ds? (spoiler)
