That worked. I guess I must have had a different updated boot.3dsx somehow. It worked fine with citraAGB and CHMM.

Yeah I had the same issue and I thought I had the correct one but I remembered I never grabbed smea's updated one a while ago

Replace boot.3dsx (even if you already did before) with https://smealum.github.io/ninjhax2/boot.3dsx

I used the program just fine but all I have are a bunch of dat files. Is there something I'm missing? this is my first time messing with saves.

Those .dat files are probably what your game technically used to save. Not all games do that: Pokémon X just gave me one file called "main".

Yeah I was trying to edit pokemon shuffle. Y also gives me a main file and it works just fine.
