I should also note my folder is an exact reflection of how it used to be when its working but I still get the I/o message. Would anyone happen to know what I/o is and what it pertains to?

I'm downloading (Assuming that's the correct term) the cia via FBI. I'm just in FBI and selecting the cia and theres a progress bar, all the cia's are like that. WIFI is off, there's no internet involved. This is on the 3ds not the internet.
The correct term would be "installing" I guess. About that other problem you have, maybe the rom wasn't converted to cia correctly? I have no experience with that unfortunately.

Im positive it's correct as prior to seperating my nands this cia worked, and its working still in reinand (my emunand). I even rebuilt the cia and still got the error.

I'm pretty sure the author said you can't install improperly signed .cia files with FBI, meaning your repacked ROM. You'll need to just install BBM to install your .cia - I had this problem with some .cia's and BBM installed them first try. EmuNAND has patched signature checks, hence probably why you were able to install it fine with FBI in that mode.

But I've already installed it with FBI before. It just not installing after I separated my sysnand from the EmuNand and therefor had to re-install it (Because your sysnand is reverted to factory form). I tried it on bigbluemenu and it didn't work there either. I don't think the .cia is the problem, I think it's in relation to some side effect of separating the nands as the problem only occurred after I did that.

Edit - In bigbluemenu it describes the cia as "invalid" despite no changes having been made to the cia, as well as multiple rebuilds.

Hmm... my NANDs are separated on 2 of my consoles and I didn't have any issues. Did you make sure you have .db files for BOTH 3DS profile ID's? Also go into content and make sure to let it "reset" the data and try again.

Yes I have and it's fine, one thing I did learn was this: The cia I was using before that was running was the one I made before recreating the cia for the new patch. I had thought this cia worked but the patch on it did not because the game ran but was still in Japanese; but what I realized is that I never actually installed the new cia, it was running the old cia. So the cia NEVER worked. I reinstalled the old cia (without the latest patch) just to see if it worked and it did, so I don't think its FBI it's definitely got to be the cia and a problem with it.

FBI has been updated to v1.4.3.
  • Revise overwrite feature to allow a workaround for installing tickets to continue to work.
  • Add N3DS Gateway ROP to MSET ROP installer.
Can anyone explain to me "Add N3DS Gateway ROP to MSET ROP installer." in simple term, what does this do/ be used for?

FBI can now install the mset exploit on a N3DS that has a downgraded system settings (NVRAM)
Is "downgraded system settings (NVRAM)" the same thing as in the "downgrade MSET" option in those latest rxTools builds?
You know how gateway can be launched through the system settings? It's that for the n3ds on 9.2.
So this means I can now boot to Gateway menu through MSET (DS profile) on 9.2 N3DS?

Yes. Gateway can also downgrade mset, but they call it "NVRAM Installer" in the menu I think.
Can you give me a quick guide of how to install MSET exploit on N3DS 9.0 without flash cart using this latest CIA version?

This guide here needs Gateway flash cart, so it's not ideal anymore.

You can follow that guide, you don't need the gateway flashcart to use the gateway menu. But you will need a DS flashcard to install the MSET ROP for whatever you are using it for (or sudokuhax). And you will need Cubic Ninja or OOT to launch the gateway menu.

Would it be possible to implement a way to see what the region of the cia is?

I think .cia doesn't have a region, a download may list a region as the source but once a .cia is installed I think the console handles it as "region free" and assumes the region of the console...?
