The difference is input lag. Retroarch does introduce a lot of it. That's also the cause why more and mor ppl use canoe on their Pi's.
That's a good point, that goes back to the fact that different emulators do not function the same, or emulate at the same quality, nor are optimized the same way.
However, keep in mind that not every game has been fully tested on Canoe either... so we have no idea of any long term issues that might crop up, graphics issues, physics, etc, in levels, endings, etc.
