Hacking wiimotes won't stay paired

I seem to have to constantly re-pair my Wiimotes when using USB Loader GX. Is controller pairing a loader issue or something else? What's the best way to keep everything paired consistently?

Are you pairing them at the system menu?
I can try that later today. Will it matter if I boot into an emunand later? Or if GX is running in emunand mode?

Can I also assume that pairing inside games (i.e., Mario Kart Wii) is only expected to last until the game is exited?

I'm not sure about pairing inside games as they use Nintendo's official libraries. I don't think permanent pairing works inside homebrew, though. Paired Bluetooth is stored in SYSCONF in NAND and I don't believe any homebrew I've seen writes to that.

If you want to make sure that stuff running in EmuNAND on GX has the same pairing data then go to the Features settings and click "Copy SYSCONF to EmuNAND" after you've paired your controllers from the system menu.
