Hello, I saw that an update was released on May 17th; and since I'm on CFW Luma 11.2, I wanted to ask... Do I need to update Pokemon Sun from the eShop, or do I download a patch from some website and install it through FBI (hoping it does erase all my savedata)?

You can get it from that iso and no it doesn't erase your data.

For what it's worth, even with my 3DS being banned from the eShop and from NNID services (and the workaround to get back online done, of course), I've never had any trouble updating 3DS games, either installed directly from cia files with FBI or downloaded with the freeShop fork, using the automatic update option offered on apps in the Home Menu. The only time I've ever had to grab an update from ~that ISO site~ has been with All Kamen Rider: Rider Revolution, because that wasn't on my region's eShop in the first place.

No, don't blame freeShop. freeShop has no control over what games they have. If the game/DLC/update isn't on that title keys site, it will never be on freeShop. freeShop and the cache it uses are maintained by two entirely different people.
