Had no luck whit the .iso, black screen. Then tried .ciso but it was not appearing in USBLoaderGX, so I renamed it to .iso... black screen again.

Then I put the game in WBFS on my NTFS 8gb stick... AND IT WORKED FIRST TRY :D I've used this setup to go trough the cutscene and save afterward and then switched back to my old setup, everything is working PERFECT now :)

Thanks a lot for your inputs guys! I was not too far from giving up haha.. ^^
Glad you got it sorted out, though it does not make sense to me.

Yes, this is what I meant.
I think the partition limit was fixed some time ago especially for Smash brothers brawl. ( there are more that 12 partitions on this game I think ).
Cleanrip should work 100% http://cleanrip.googlecode.com/files/CleanRip-v1.0.5.zip
This will get you a 100% iso, wich can then be read by Wiibackupmanager. Make sure you set Wiibackupmanager to scrub nothing.

If you encounter this problem in Wiibackup manager ( red letters ) you have a incomplete dump of the game. ( partitions missing so md5 hash different )
I rip SSBB with USBLoaderGX, I leave the option: "All partitions", and I was able to fix the problems with subemisary, BUT I still can't manage to play old NES games, the screen goes black after load them.

I tried many times with CleanRip, and I got stuck with "unrecovered read error".

WiiBackupManager report the game as red. I guess I will have to download the full ISO elsewhere

Rip the game with CFG loader. Seem that the partition limit is'nt fixed in USBL GX..I'll notify Cyan.

I waited to see if CFG worked, as you said that even cleanRIP didn't work I thought it was a problem with your setup/console/disc/something.
CleanRIP should be able to rip anything.

If CFG works, I can check CFG sources, but I'm not very good with coding things related to hardware (HDD, CD ripping, etc.)

That would be awesome!

Bumping this thread because Smash Brawl started with problems again, specifically the sub-emisary part called "The Ruined Hall" the game freezes at trying to start, It's really strange because Wii Backup Loader doesn't report the game in color red, and I can play NES game demos.

This is the info that give WiiBackup Manager

Game Title: Super Smash Bros. Brawl
GameID : RSBE01
MD5 Hash: 62C53A97B240D08EEEBCDEF56F3812E5
Size:7.29
Region: NTSC
Type: WBFS
Partitions: UGO

Well i do not own a ntsc copy of the game, ripped the game myself ( PAL ).
But this I found on Wiigtdb:

version (1)
size 8511160320 = 7.92664 GB
crc 7d5228c6
md5 d18726e6dfdc8bdbdad540b561051087
sha1 0e95949ac585f357e79fcd34b20670b5dca97ac2
version 1.02
size 4699979776
crc 854b2889
md5 52ce7160ced2505ad5e397477d0ea4fe
sha1 59432f150bf6b871ab378bb5b28e92005e0862f6

I would suggest ripping the game again.

Has this been implemented yet?

not sure what you want to be implemented.
usbloaderGX can already dump games, and the only issue stated above seems to be related to SSBB.

is it your issue too ? SSBB partitions not correctly dumped? because some users reported the loader could dump SSBB correctly too, so I don't know who is right.
did you set "remove update partition" instead of "keep game partition" setting? SSB has more than one game partition.

For me, every time I enter a new area, The Last Story game just freezes. Sometimes it's a black screen and other times there is a frozen image. Happens at seemingly random times (a once during the very first fight when switching over from Dagran to Zael and once during the Tiger boss fight after the first boss.)

However, The Last Story isn't the only game that freezes. Skyward Sword also freezes during and after cutscenes and switching areas and sometimes viewing the map or gear. With Skyward Sword, I already watched the WM+ video

Note that all of my games are NTSC-U

My settings are:
USBLOADERGX 3.0
Video Settings Default
Game Language Default
Aspect Ratio Default
Ocarina Off
IOS 249
Block IOS Auto
NAND Saves Off
Hook type VBA
Game Format WBFS
HDD Format NTFS

Tried to scan System settings but end up with a Stack Dump
